If you don't want to use the Microsoft login information to authorize the Azure app, you can add Azure apps for SharePoint Online using the custom configuration option.
Procedure

From the navigation pane, go to Protect > Office 365.
The Office 365 Overview page appears.

On the Apps tab, click the app.
The Overview page of the app appears.

On the Configuration tab, In the SharePoint connection settings area, click Add azure app.
The Add Azure App tool appears.

Select Custom configuration (Advanced), and then click Next.
The Connection Details tab appears.
If you did not manually register the Azure app with Azure AD, you can use the custom configuration toolkit, which automates the registration process.

In the Application ID box, enter the Azure application ID.

In the Application secret box, enter the Azure application secret.

In the Azure directory ID box, enter the Azure directory ID.

In the Select a certificate box, select the Azure certificate (.pfx) that you had generated using the Microsoft PowerShell commands.

In the Enter certificate password box, enter the certificate's password that you had assigned.

Verify and then select The Azure app is authorized from the Azure portal with all the required permissions.

Click Next.
The Summary tab appears.

Click Close.
